Which QB has been the biggest thorn in the 49ers’ side?

Looking back at the last 30 years, there are three that stand out.

Being one of the glory franchises in the NFL, the San Francisco 49ers have had their fair share of rivals over the years. Usually, the best teams have a great quarterback, and there have been a few who made the Niners suffer some devastating losses.

The first and most recent one is Russell Wilson. He has led the Seattle Seahawks on their most successful run in franchise history. The 2012 third-round pick is 15-4 against the 49ers since entering the league, including when he ate turkey along with Richard Sherman on the Niners mid-field logo after a Thanksgiving Day win in 2014. Wilson also led Seattle to a memorable 23-17 win over San Francisco in the 2013 NFC Championship game where the Seahawks outscored the 49ers 20-7 in the second half.

Wilson is undoubtedly great. He has won a Super Bowl and lost one as well. He is a wizard at extending plays by avoiding defenders who seemed to have him locked up.

Another QB that came to mind is Brett Favre. The Green Bay Packers legend eliminated the 49ers four times in the postseason, including in the NFC Championship in 1997. None of those losses were particularly close, with San Francisco losing by an average of 13.5 points. Favre has a career record of 11-1 against the Niners while he was with Green Bay, with the lone loss coming when Steve Young hit Terrell Owens for the game-winning score in the 1998 playoffs. The silver lining of Favre’s dominance is that San Francisco has recently dominated Green Bay, beating the Packers six out of the last nine times, including three times in the playoffs. Two of the losses came when the 49ers were among the worst teams in the NFL. The third came last season when Green Bay took advantage of an injury-riddled Niners squad that was also missing Trent Williams and Brandon Aiyuk due to the NFL’s COVID-19 protocols.

The third and final quarterback on the list is former Dallas Cowboys’ QB Troy Aikman. Even though the Niners beat the Cowboys six times in their ten matchups with Aikman at the helm, two of the defeats really stung. San Francisco lost to Dallas in back-to-back NFC Championship Games in 1992 and 1993. The rivalry between the two clubs was at a fever pitch at the time, with both teams being loaded with talent. The 49ers exacted revenge against the Cowboys by finally eliminating them in 1994, en route to a Super Bowl win.
